How can I fix patchy staining on a door after using wood filler to fill cracks and holes?

Hey guys, so I attempted to stain one of the doors and tried using wood filler to fill in some cracks and small holes. But after applying just one coat, I noticed that the door looks really uneven where I used the wood filler. Any ideas on how I can fix this? Any suggestions would be greatly appreciated.
